Haplotype-resolved genome and population genomics of the threatened garden dormouse in Europe

Table 1.

Sample size (n) and genetic diversity metrics among eight garden dormouse sampling regions with number of SNP-based polymorphic sites, observed (Hobs) and expected (Hexp) heterozygosity, allelic richness rarified by sample size (AR), the inbreeding coefficient FIS, and nucleotide diversity π estimated from 19,022 SNP loci, and observed autosomal heterozygosity (Hobs_A) estimated from ∼90,412 variant and ∼58,406,409 fixed sites

Region n Polymorphic sites Hobs Hexp FIS π Hobs_A
Alps 9 5975 0.036 0.068 0.149 0.075 0.00028
Central 4 13,552 0.257 0.273 0.123 0.321 0.00017
Harz Mountains 12 12,992 0.223 0.233 0.053 0.245 0.00034
Iberian Peninsula 4 11,389 0.249 0.230 0.056 0.280 0.00067
Northeast 7 13,173 0.209 0.244 0.124 0.264 0.00036
Northwest 48 18,062 0.286 0.344 0.180 0.360 0.00042
  • Values for the Northwest region were generated by running four separate analyses of n = 12 and then averaging the output to avoid biases resulting from the uneven sample size between the Northwest (n = 48) and the other regions.
