strainFlye pipeline. Given a metagenome assembly of HiFi reads, strainFlye identifies rare mutations in each MAG, estimates their FDR, performs phasing analyses using these mutations, identifies hotspots and coldspots of mutations, produces MAG-specific codon and amino acid mutation matrices, and computes information about MAGs’ growth dynamics.
