Insertion dates for each LTR retrotransposon from a representative sample of families from the O. sativa genome. The 5′ and 3′ LTRs were aligned using ClustalW (v. 1.3.8) and we determined their divergence using the BaseML module of PAML (v. 4). We then applied the formula T = k/2r (k = divergence, r = 1.3 × 10−8) to estimate the insertion time of each element.
