Flowchart of the motif search algorithm. Rectangle boxes repesent steps, diamond boxes represent decision switches, and arrows show steps' order. For an intron-containing motif, the genomic DNA motif was separated into several submotifs, and the longest one was used to search the genome first. If a genomic region matches the longest submotif, this region is extracted based on intron information and the other submotifs would be only searched within this region.
