For each block, the probes at the top left andright corners are control probes, complementary to a labeled control oligonucleotide added to every sample. For heterozygous loci, perfect matches for both alleles have significant fluorescence signal (white) at every position, whereas for homozygous loci, only perfect matches for one allele yield significant signal.
