If a marker SNP (mSNP) in observed ESTs is in linkage disequilibrium with an unknown, cis-acting, regulatory SNP (rSNP) affecting the allelic transcription of the corresponding transcript, the allelic distribution in ESTs deviates from the allele frequency observed in the population (genomic DNA).
